Open source. Looks like (just) a Linux program, but it runs just fine on Windows (tested on XP).

OpenOffice has Draw, which has flowcharts also.
However, professional software documentation should be done with Structograms only, flowcharts were an early approach but they had many problems with eternal loops and the possibility to make nested structures corrupt:

StarUML. Its quite a useable opensource UML modelling tool --> Use Case-, Activity-, Sequence-, deployment diagrams.

JUDE (Java UML Developer Environment) is an excellent (mostly free) UML modeling and CASE tool. Of course the CASE portion is only really useful if you're working in Java.
