Sprite Candy gui in viewport

Has anyone had any success with using the GUI with viewports.
When I use viewports I cant click on the windows at the proper screen co-ords.
I have to click on a different part of the screen.

hmm, that's odd, there is a viewport command in sprite candy isnt there, perhaps theres something within that to help with this issue?
